The story of life on Earth begins in a primordial sea, a churning cauldron of organic molecules bathed in the relentless radiation of a young sun. Approximately 3.5 billion years ago, in an environment we can barely imagine, the first self-replicating molecules emerged—perhaps not DNA, but RNA, capable of both carrying genetic information and catalyzing chemical reactions. And somewhere in that same epoch, in that same molecular crucible, the ancestors of viruses may have first arisen. Whether they emerged as parasites of the earliest cellular life, as escaped fragments of cellular genomes, or as entities that predated and perhaps even gave rise to cells themselves remains one of biology's most profound and contested questions. What we do know is that by the time complex multicellular life began to dominate Earth's oceans some 600 million years ago, viruses had already been shaping the trajectory of evolution for billions of years.
Modern medicine has conditioned us to view viruses primarily as agents of disease and death—SARS-CoV-2 disrupting global economies, HIV devastating immune systems, Ebola wiping out entire villages in matter of weeks. These narratives are certainly true, capturing an important dimension of the virus-host relationship. Yet if we reduce viruses to mere pathogens, we miss one of the most fascinating chapters in the story of life on Earth. Viruses are not merely causes of illness; they are among the oldest, most abundant, and most influential biological entities on our planet. The interactions between viruses and cells have shaped every aspect of our own bodies—from our ability to digest the sugars in breast milk to the intricate folding patterns of our cerebral cortex.
This fundamental reconceptualization began, of all places, with the mammalian placenta.
The Ghost in the Placenta
In the autumn of 1999, a French scientist named Françoise Rice-Viruogin was reviewing the human genome database when she noticed a peculiar sequence. This sequence encoded a receptor for a protein called syncytin—a protein essential for the human embryo's implantation into the uterine wall and the formation of the placenta. Rice-Viruogin's team discovered that this critical gene bore a striking resemblance to genes found in ancient retroviruses. In fact, the gene itself likely originated from an ancient viral infection millions of years ago—an invasion that ultimately became internalized and eventually became essential to the very process of bringing life into the world.
This was a startling discovery. Retroviruses are a special class of viruses that use RNA as their genetic material and integrate their genomes into the DNA of host cells using an enzyme called reverse transcriptase. HIV is the most well-known modern representative of this group. Yet Rice-Viruogin's finding suggested that tens of millions of years ago, an ancient retrovirus infected our primate ancestors and left behind a gene sequence called ERVW-1 in their genome. The original viral gene underwent a series of mutations and modifications within its host, gradually evolving into today's syncytin gene. This gene encodes a protein responsible for fusing cells in the uterine wall, forming a specialized tissue layer called the syncytiotrophoblast. This tissue layer is the core functional unit of the placenta, enabling the exchange of nutrients, oxygen, and waste products between mother and fetus while constructing an immune barrier against pathogen invasion.
Even more remarkable, Rice-Viruogin's team soon discovered that similar viral gene conversion events were not rare occurrences in mammalian evolution. Scientists identified dozens of different endogenous retroviral-derived genes in eutherian mammals (including marsupials and placental mammals), playing crucial roles in placenta development, fetal immune tolerance, and even brain development. This suggests that the unique placental structure of mammals—a revolutionary innovation in vertebrate evolution—may have been made possible through the推动 of viral genes. Viruses, not enemies of life, but hidden contributors to mammalian flourishing.
This discovery forces us to fundamentally rethink the relationship between viruses and hosts. In traditional thinking, viral infection is always described as a zero-sum game: the virus wins the replication war, and the host cell dies. However, on the much longer timescales of evolution, this relationship presents a more complex and nuanced picture. A successful viral infection does not always end with the destruction of the host cell; rather, certain viral gene sequences may be "captured" by host cells and integrated into their own genomes. Through millions of years of co-evolution, these "outsiders" gradually integrate into the host's physiological systems, ultimately becoming indispensable components of the host's life.
This genomic "viral legacy" is known as Endogenous Retroviruses (ERVs). ERVs are residual sequences left in the genome after ancient retrovirus infections of germ cells (sperm and egg cells) or their precursor cells. Over time, these sequences accumulate mutations within their hosts, gradually losing the ability to self-replicate and produce infectious viral particles. Today's human genome carries thousands of ERV-related sequences, accounting for approximately 8% of the human genome—a proportion far exceeding the roughly 1.5% occupied by protein-coding functional genes. ERVs have become one of the largest categories of "junk DNA" in the human genome.
However, the word "junk" requires extreme caution when describing genomic function. In the early 21st century, with the advancement of large-scale genome sequencing and functional genomics research, scientists gradually realized that genomic regions once labeled as "junk DNA" actually harbor abundant regulatory sequences and non-coding RNA genes. The same applies to ERV sequences. Within the 8% of ERV sequences in the human geno
