In the context of evolutionary biology, humans have never truly existed as isolated life forms. Through millions of years of co-evolution, the human body has established inseparable symbiotic relationships with trillions of microorganisms. The total number of genes carried by these commensal inhabitants within us exceeds several million—hundreds of times the number of genes in the human genome itself. As Nobel laureate Joshua Lederberg famously stated, we should redefine humans using the concept of a "superorganism"—a complex life system composed of both human cells and microbial cells.
The revolutionary significance of this perspective lies in recognizing that when we speak of the "human genome," we must actually consider two genomes: one stored in the cell nucleus (approximately 23,000 protein-coding genes) and another comprising all symbiotic microorganisms—what we call the "microbiome." The gut microbiome alone carries over 1,500 different species and millions of functional genes. This second genome not only exceeds the first in quantity but displays remarkable functional diversity. From metabolic regulation to immune development, from neural signaling to behavioral expression, the influence of the microbiome permeates every aspect of human physiology.
This book takes the gut microbiome as its central theme, systematically explaining how this "other genome within the body" interacts with the host nervous system to compose a multi-organ symphony affecting human physical and mental health. Before this grand narrative unfolds, however, we must first establish a foundational knowledge framework regarding the gut microbiome—understanding its composition, developmental patterns, and core functions. This foundation will provide the theoretical groundwork for our subsequent deep exploration of the molecular mechanisms underlying the gut-brain axis.

Before diving deeper, we must clarify several related but distinct technical terms: microbiota, microbiome, and flora.
Microbiota refers to the complete collection of microorganisms inhabiting a specific ecosystem, including bacteria, archaea, fungi, viruses, protozoa, and various other microscopic life forms. When discussing the "gut microbiota," we refer to the totality of these tiny inhabitants residing in the large intestine, various segments of the small intestine, and the stomach.
The concept of microbiome is broader, encompassing not only the microorganisms themselves but also their complete genetic material and functional potential. In other words, the microbiome is a functional definition, emphasizing the genetic reservoir and metabolic capabilities of the microbial community. The Human Microbiome Project (HMP), launched by the National Institutes of Health in 2007, was based on this very definition, aiming to map the genetic profiles of microbial communities across different body sites.
The traditional term "flora" originated from historical reasons when scientists were unaware that organisms other than bacteria existed in the gut. Given the precision required by modern scientific nomenclature, this book will primarily use the more accurate terms "microbiome" and "microbiota."
From an ecological perspective, the gut can be viewed as a highly complex and dynamically changing micro-ecosystem. This system possesses unique physicochemical conditions: relatively constant temperature (approximately 37°C), anaerobic or low-oxygen environments, stable pH gradients (from highly acidic in the stomach to neutral to slightly alkaline in the small intestine, and weakly acidic in the colon), abundant nutrient supply, and continuous interaction with the host immune system. These specialized environmental conditions shape the distinctive compositional structure and functional characteristics of the gut microbial community.
